So this 2nd gear thing?

Yeah you'll have to pull the engine & split the cases to get to the transmission parts too which pretty much sucks. Mine used to pop out of second sometimes when shifting, but I was able to save it by installing the Factory Pro shift kit before it did enough damage to destroy anything. Might be worth a try to see if it helps, but I'm not sure it will.
I've seen transmission parts on Ebay for cheap if you end up needing to replace the gears/forks/drum. Usually can find all the guts for the transmission for under $200.

Why would 6th gear be shot as well? I'm guessing it is just a case of drop the engine and strip it upside down? Judging by the hermatite, the bottom end has been apart before. So far it has only skipped once and that was going from red line in 1st to 2nd. Have you got a link to the shift kit also? Thanks guys!

If its only popped out occasionally when shifting into 2nd at high rpm I would try the shift kit first. That's what mine used to do.. when accelerating hard shifting close to or at redline it missed 2nd and popped into neutral.
The part number is SHFT-PRO-HON-1
I'm pretty sure this is where I got mine from, but it's been awhile..
$74.95 - 87-90 Honda CBR600F Factory Pro Shift Kit | StarCycle, USA
The spring is a real PITA to install, but this is one of the best mods I have made to my bike. I've never missed a shift once since installing it.

Yeah the spring & detent arm I believe were not quite strong enough which would lead to missing shifts. When the transmission pops out of gear it can hit the shift fork & other gears and eventually bend the shift fork & round off the gears. Once the internals get damaged bad enough from missed shifts you don't really have any other option but to replace parts.
In your case I would probably try the shift kit first since it's not nearly as expensive & time consuming as replacing hard parts in the transmission.
