Major throttle issue (CBR600RR)

Major throttle issue (CBR600RR)
I've got a '04 CBR600RR here that is having some serious issues with the throttle.
When you hit the throttle, it waits aproximately 1-2 seconds before responding. No matter if it is from 1000rpm's through 4-5k rpms. It just hesitates real bad.

The list of modifications that I'm aware of include a full Yoshi RS5 exhaust, PC3 usb, and a BMC filter. It has a custom map from Iron Thunder. I replaced the map (saving of course) with the map from powercommander.com to see if it helped. Did not make a diference.
I enabled the fuel accellerator on the map and played with the % of fuel and found if I put the fuel change at 50% and the revolutions at 20 it completely fixed the problem. But anything less or more if was worse or just plain horrible. I know this is not the correct fix, but worked for a day. Then it is right back to where it was. You just hit the throttle from an idle and it just sits there for a second or two and then jumps up in revs. It does not sound like it is bogging or studdering. It just has a MAJOR delay on throttle responce. It has not been like this, it just started last week.
Help! I'm going crazy with ideas and no clue.
Thanks
PS: I guess I should give more information about the throttle responce:
It hesitates no matter the gear, in neutral or not. If you are cruising along at 1/8th to 1/4th and grab a load of throttle in 1st-6th. It will stop completely then jump and damned near break your neck.
