Why do they put fenders on in the first place?

There are definately some brighter integrated taillights than any stock fender kit ive seen; mine is a clear alternatives for an f3. i think its super visible, an upgrade from stock blinkers and a stock tailight in brightness and looks, its a win win imo.

Factory bikes look damn good (say that blue and white gixxer yesterday, and i must say that **** looks bad a$$) but my 954 is my 954. I dont want it to look like any of my counterparts on here or on the streets. So its a back and forth thing, i like the factory look but i like MINE. The fenders as just to large and ridiculous

FWIW, here in Canada motorcycle signal lights must be at least 16 inches apart, and signal lights must have a minimum visible area from directly ahead and behind (around 3.5 square inches IIRC). So technically, all integrated tails and probably most flushmount signals are not street legal. I know you won't be allowed to take your motorcycle license road test here on a bike that has an integrated tail. I don't know of anyone who's gotten a ticket or failed a roadside inspection over flushmounts or an integrated tail, but recently a lot of custom cruiser style bikes have been getting ticketed for no reflectors. Probably because they annoyed the cops with their straight pipes.

my tail light says right on it DOT, which means it was obviously approved, not to mention the fact that it passes inspection, so i dont really see how it is illegal for the owner of the bike.

Well, here's a link to the MA motorcycle equipment regulations. And the relevant part:
Clear Alternatives lights non-integrated tail lights are DOT legal. The integrated ones are legal when used only as brake lights. They clearly state that the integrated signals are not road legal. Passing inspection with an integrated tail doesn't make it legal, it just means the inspector wasn't doing his job
