You are a noob and Welcome.....in trying to help you the clunking noise while shifting is normal. It happens to be loud on Hondas - guess to let you know your in gear. A good tune up depends on your condition of the bike...mileage, etc. Was the oil frequently changed at 2500-3000 miles? I've heard it's best not to rip open the engine unless it's necessary. I've also heard that around 40-45K is when a complete tune up should be done...People will have different opinions on this based on how they care for their bike. In the tech area, you'll find some good info on this stuff. I've posted a website about a month ago regarding the manuals for bikes...you might want to try to locate that. As for pricing, I've got a deal with a friend who used to work for Honda who takes care of my bike, so I can't help you with a price there.

Welcome to the boards , Can`t help on the price info but if you have no history of the bike before you owned it then i`d say it was definatley up for a full hit.

I`d change the oil n filter,
Air Filter,
Radiator Coolant,
Spark Plugs,

And get the Valve clearance looked at, also worth considering getting the suspension reworked and its oil changed depending on how much $ you have to spend, aswell as looking at all the usual maitenance items like brake fluid, pads, throttle and clutch cables etc.
