Well the first and formost difference between the two bikes is that the RC-51 is a V Twin meaning it has two cylinders firing in a V shape. The 1000RR however is an Inline 4 meaning that all four cylinders sit next to each other and fire in the same direction.
Other differences between the two are in Horse Power and Weight. The RC-51 ploduces depending on year and who you want to believe on numbers creates about 125 to 130 HP while the 1000RR produces between 145 and 150 HP. The 1000RR also weighs in a bit lighter however numbers on this info differs greatly for what the actual weight of both bikes is (however the 1000RR is consistently lighter).

Both bikes have the same amount of power, the power is just in different rpm bands. Let's say you were to drag race both of them with riders of the exact same skill level. The rc51 will win the 1/8 mile, it's power is down low in the rpm band and right off the line. The engine is set up so that the distance the piston travels up and down or stroke is long. This creates high torque at low rpm. Once the motor winds above about 6 thousand rpm's the power tapers off. The winner of the 1/4 mile however would be close as the 1000 with a shorter piston stroke would not hit it's peak power level until it's hit a very high rpm Granted it only takes a second to get to that power that might be just enough to loose. there are many other handling aspects and other differences but power placement on the rpm band is the largest difference between the bikes.

at one point that may have been true but the 1000RR has both more torque and horsepower and the 1000RR is much lighter so while the RC-51 could get a decent jump it wouldn't last long enough to win anything
its a great bike but definitely past its prime which is why unfortunately this will probably be its last year in production
