The brakes on my last bike squeaked a lot, it was really really annoying... the story I got was some do and some don't... not much help I know. There is some pink goo that can be applied to brake pads to help prevent the squeaking but most people I talk to are loathe to put ANYTHING on their pads. You might get lucky and have the squeaking fade after a while or it'll cheese you off so much that you'll replace the disks and pads with new ones and try to sell your old ones to some sucker on ebay...
If you're *REALLY* lucky, you could go back to your shop and complain about warranties and such and get them to reseat the setup and hopefully fix the squeak.
In my case, they re-seated them and it got a bit better but I just made a habit of pulling the brakes a little harder than necessary and it seemed to get me out of the "squeak zone".
