I just had the same problem with my bike and I disconnected the batter and left it for a couple of days and reconnected it ( also charged it during this time) then tried to start the bike with the spare key which reset the immobiliser and the bike started up no problems.
One thing that has came to light though is that the bike has a faulty side stand switch and this stopped the bike from running.

I'm obsessing over this now. Pull a fuel line before the fuel rail, put a 'T' fitting in where you pulled the line and reconnect everything. Connect a fuel pressure gauge to the nipple of the 'T' fitting, prime the fuel pump a few times and see what reading the gauge gives you. Try to start the bike again and record the fluctuations in pressure.
Next disengage the signal wires to each injector and check the plug wires individually with a timing light to ensure that there is indeed current flow to each one.
Lastly do a compression test. I guarantee one or more of these three things will reveal a problem, after all the only things an engine needs to run are ignition, fuel mixture, and compression.

***UPDATE***
The bike is fixed.
My local mechanic picked up the cbr about a month ago (they're busy this time of year).
They did a compression test and found all cylinders to be below PSI: 60 60 80 80
Leak down test found that the valves and combustion chamber were dirty from carbon build up. They had to flush everything out with an agent, along with the old gas.
Cleaned up the air filter too. Also suggested not to use 87 octane, instead 89/91 to avoid carbon build up.
I just want to thank all the members on this forum for trying to help me.
