If the Fuel Pump is priming, then there is no issue with BAS, it's all good there. If this is the cap you're referring to, then, no not an issue so long as you're getting a good connection.

Thanks -yes, thats the cap I was trying to describe.
The good news is that I solved the no firing spark plug issue - the "new" ECM is the problem. When I replaced it with the old ECM the plugs sparked and the bike fired up right away. Now I have to try and get a refund on the new ECM and buy another one that hopefully has ALL of its functions working this time.

Update - I managed to get a refund from the eBay seller on the first ECM and bought another ECM from someone else. The new ECM arrived today and the bike fired up instantly with the new ECM. It also gave the proper FI warning lights and held a nice steady idle, it revved quickly and dropped back to idle speed quickly. I don't want to jinx anything, but it generally gave me confidence that its now running the way its supposed to. Tomorrow I will take out the plugs again to see how sooty (or not) they are, but I am desperately hoping that this is the end of my F4i mechanics experiment.

Final Update - I think its fixed!

I checked the plugs this morning and all is good.

Here is what the plugs looked like with the old ECM - these were clean before I started the bike and let it get up to temp., max of about 10mins running at idle:


Heres what the new plugs running with the new ECM looked like after these were also started and run up to temp for about 10 mins:


A world of difference. Now I can finally put the tools away and actually run the bike.

it may not fix the issue. Slim, but always a chance, you have leaking injectors.
I know one of the other, more advanced, will be along soon to help out.
