I did take a voltage reading at 5k rpm and I could see a jump in the volt meter. Unfortunately my volt meter sucks and isnt very precise so it was hard to tell exactly what kind of output it was getting.

Then you need to find one that will give a fairly accurate reading. To correctly diagnose electrical issues, correct readings are critical.

"jumps" sound like your using a needle type meter. If that is the case, try to either borrow or get a mate to bring a digital one for you to test with. The good ones are usually fused so you wont damage it if your careful. Use crocodile clips to hold the probes on the terminals so you can have a good look at the meter. Last resort, if the readings are all over the place, and you having trouble, record them with the camera on your phone and analyze without the bike screamin in your ear !! Its all sortable fella. Best of luck

So I've narrowed the problem down to the rectifier. After calling a local shop to see what they had available they said they carried an aftermarket part from ricks motorsport electrics. They seem to have pretty positive reviews. Anyone have experience with this company?

Thanks Liemster, I may consider that. I also wanted some feed back before I make my purchase. I got another volt meter and took some readings after my last road trip. Results were as follows.

Battery with bike off- 12v
Battery with ignition on- 11.9v
Battery with motorcycle at idle- 13.1v
Battery with motorcycle at 5500rpm- 14.1v

I didnt think that the reading at idle would be that high if the alternator isnt supposed to work until 5k. Does this mean that I can assume that the rectifier is bad? Thank you to everyone who's helped for your patience.

Sounds like the charging system is working right now. Perhaps it quits intermittently or when warm.

Did you check the stator yet?

I pull 13.8 at idle and 14 at speed. Although I upgraded mine to a MOSFET type regulator, they are more consistent than shunt types. Based on your readings, the charging system is working though...

It could be internmittent like demon said, so I would inspect the wiring from the stator to the reg and then reg to battery. On my bike the wires between the stator and first electrical connector had partially melted and would only work if they were in the right spot lol

edit: you should also do a test of the stator. Use these sites as a guide:
