06 CBR 600 f4i issues
When I riding every so often I hear a weird beeping noise anyone have this? Could this be the reason why i have a problem with lower RPMs?(The bike becomes very jumpy, almost back and forth). Maybe spark issues?
mine doesn't make that beep at all.....i do want to say that it did beep at me when i red lined it once.....might be that might want to check it while your riding and see if your red lining it when it beeps at you but mine is also tuned......so yeah
No I'm not red lining I shift around 7-8k rpms
know its not the best thing to do but i would suggest trying to redline just once see if it makes the same noise or not it could be a issue with it thinking your red lining when your not....this is just speculation and once one of the more advance users of our lovely cbr comes around to this post they will probably have a better idea of what it could be. sorry.
There is no way possible for a stock f4i to beep unless you hit the horn 
Also, redline is not bad for your bike, a rev limiter is designed to prevent damage to the engine before over revving could cause harm.

i never heard my bike beep. however, i've encountered the symptoms you mentioned before. It dont remember exactly, but on my bike, it was an issue air fuel mixture, because I either forgot to reconnect the IAT sensor or did not connect the vacuum hoses correctly.
I do have a power commander installed on it(but why would it be making almost a quiet horn sound) No I am not hitting the horn for those of you that are going to ask.I believe by the USB port on it, it's the PCIII, not really sure. Thing that sucks is I don't know if it's hook up right because I didn't install it. The sound happens every 5 minutes or so of riding and lasts at 2-4 seconds.
does your bike have a o2 sensor? or is it throwing any codes? Also try cleaning your Intake temp senor in your air box, tps sensor, and the o2. it sounds like the bike is having problems with fuel mixture because it catchs it then loses power. do you have any mods besides the pcm? wide open exhaust or anything? i have seen way to many people burn valves with those.
