1993-1995 (US) 893cc 1995 came with Magnesium Valve cover
1996-1997 (US) 919cc Sprocket cover Speedometer (1995 as well)
1998-1999 (US) 919cc TPS sensor on carbs, cranck sensor speecdometer.

The coolant systems are ran different per the different years, 97 is different than 98-99.
Also according to some people the electrical systems are different per the different years, some say you cann't mix and match unlike years (for example 96 with 98) ohms and wires are different.

I know that most if not all of the components of the 893 and 919 motor are not interchangable. However...
I have put a 919 into a 93 frame, I also used the 893's exhaust on the 919, and also opted to use the 893 carbs (been jetted for the filter and exhaust system of the 893). I used the 893 wire harness and had to extend a radiator hose a few inches. Also took adding some shims between the frame and the motor. Oh and now I shift "GP" or backwards style, turns out I like much more than standard. Easy motor swap. But done and I do mean none of the motor parts are interchangeable.
Sucks because I had alot of good 893 motor parts, everything except a crank. The block would have to been machined for the bearings. But I got sick of a bunch of parts laying around the room, tossed everything execpt the cylender head. I may still have the transmission laying around too. Don't know.

Yeah, I know what you mean, even the Stator and cover for the 93-95 aren't interchangable to the the 96-99 919's. They went lighter, thinner flywheel etc....They even changed the clutch cover in 1996 to one with a window for the oil. Cams, cranks, head, all are not interchangeable. As you mentioned, the motor does mount on all years - may need appropriate wireharness, CDI, and fuses. 98-99's can use the earlier year motors so long as they convert the speedometer wire with a sprocket cover sensor and a speedo healer made specific to the motor. My understanding is that you can call speedohealer directly and they will be able to help you out on this problem. Other smaller changes include petcock's on the earlier 93-95's did not have a vacuum line connecting to it, the tank is one bolt on the steering head versus 2 on the later years, the rear subframe changed along with frame mounting points on the 98-99, the seat bracket, and the triple trees went wider and bigger diameter rotors in 1998-1999. Rear wheel is same for all years, the front changes from 1995 because they removed the wheel speedometer sensor, the bolt patterns changed as well for the front rotors. Axle length changed to longer from 98-99 - Wheel spacers as well. Other then that', it's all internal. The frame and swingarms were reenforced after the 1996, Honda went drove away from a technology they refered to "Flexed steering". Last but not least... the fairings...whew[:'(]
