Shake any critters out of the exhaust and airbox
Battery would probably need to be replaced....and maybe the tires from a safety point. Definitely fresh oil and brake fluid. Clean and lube the chain. Overall, I wouldn't see prep being different from any other bike coming out from being stored during the off season. Definitely go easy on it for a bit...let the motor really warm up and get oiled before any lively throttle action.

It'll need to go through its break in. Maybe lube all the bearings and axles. And don't lean on the start button trying to get it to start.
There won't be any oil in the engine. Its been sitting for 3 years, all the parts that should be oiled are bone dry. It'll be metal against metal till the blood starts flowing. So your first bunch of presses on the starter shouldn't be to try and get her to start. But to get lubrication moving through the system. Keep the petcock turned off (you don't want to foul the plugs). Hit the starter a bit.

it's not in a factory box it was used for a few months and it was shipped with me to spain, but due to laws that make no sense the navy shipped it to a storage facility in a crudely made box, filled with gasoline and all it's fluids. am in for a nightmare?

You may need to use something to clean out the injectors. Take a flashlight and telescoping mirror to check the tank for rust. The gas evaporating could have caused condensation in the tank and caused rust to form. If its badly rusted inside you may consider taking the tank to someone for treatment. Or look into a DIY treatment like Kreem. Pretty sure the F4i has a fuel filter of some sort. Replace that as well. Gas has sat in it for 3 years and prolly turned to varnish somewhat.
