Rear Brake Rotor Bolt question

Rear Brake Rotor Bolt question
Quick question about the bolts on the rear brake rotor.
If you look at them, are the bolts more or less flush with the face of the brake rotor, or do they stick out a bit?
Also, is the caliper mounting bracket flush with the slide channel on the swingarm?
My problem is I've got a '96 rear wheel on my F3 project and the brake rotor bolts are rubbing on the inside of the brake caliper mounting bracket. I'm thinking that either the bolts are sticking out to far, or I've got some other weird spacing issue that I'll have to deal with.

There is a spacer that goes between the Brake Caliper bracket the the rear wheel hub on the axle shaft. Do you have that in place ? I won't be able to look at the bike until the am so I'm not too sure how much, if any, the bolt heads stick up. Just figured I'd ask about the spacer.
