Once upon a time I lived in SF and Motoplex has always been a really reputable company. That being said, no mater how clean this bike is, $4000 is a dream with that many miles on it. $3000 would be a steal, $3500 would be okay if you really wanted this bike, but I would pass on $4000 unless you have the cash burning a hole in your pocket. After you take care of tax, title, and license you're at a quick $4400 bucks.
Just my opinion.

Yes, it is a beautiful bike. But way too much money. $3500 tops out the door would be my ceiling price. No matter how they look at it, it's still 11 years old. 22K miles is nothing at all. I woudn't bat an eye at it.
Congratulations, I'm sure you'll have a great time with that bike. A bit of advice though. That bike fetched the price it did because it was the CBR 600F3SE. Any other model of that year would have been less for the same condition. Personally, I wouldn't make any changes to the bike. It's perfect as is. But that being said people like to personalize them. If you make any changes to it, don't hack on the factory parts like the rear fender, or turn signals or things like that. If you ever want to sell it for a reasonable price, it's going to hold its value better if all the original items are on the bike and in good condition. Get used items off of ebay like the rear fender or whatever and hack on that. Those wheels are rare and expensive to replace. If you feel the need to paint something, paint used parts and put them on. Keep the original parts, you'll be glad you did later.
Good luck, be safe and have fun.
