Sorry, what I meant to say was when I turn the ignition to "on", the lights don't turn on, I didn't really notice it at first, I was too caught up in the spark plugs not firing. I replaced the ignition switch and starter relay switch today and still nothing. My battery is reading 13.8 volts.

No, none of the lights or gauges work.

Have you checked the main fuse? It is a 30 amp fuse and it is located by the starter relay.

Yes, if you have no lights or gauges then check your main fuse and the connectors for the starter relay and ignition switch. Sometimes the metal spade connectors inside of the plastic outer piece become loose or corroded.

Yes, I checked the Main fuse and all to other fuses last week, and all had continuity.
I found 12v at the ignition switch so I replaced it to see if it was bad. Still nothing

I will note this: The new ignition switch was aftermarket and lacked 1 wire at its connector. I don't know if it's the problem.

I also replaced the starter relay. I guess it could be the connector there but it looks decent and I got 12v from the yellow/red wire and green/red wires -> ground.

I've tried everything I can think of other than checking every single connection on the wiring harness.

I would take another look at the new ignition switch, especially since none of the lights or gauges are working. Aftermarket.... how do you know that all the wiring connections go where they are supposed to. That missing wire could be critical.
Does it have a connector that fits the factory one or did you have to cut wires and splice the new switch in?

+1 Billistic That missing wire may be critical. Are there any other mods to the bike?

The Red wire is power in to the ignition and the red/black supplies the fuse block. I would suspect you dropped on of those two wires from the new ignition.

Yes, the ignition came with a matching plastic electrical connector. I just looked and the missing wire on the new connector is the Yellow/Black wire.

The bike also has no side stand switch. It was bad according to my ohmeter. I've tried starting the bike with the green/white wire at the CDI touched to a ground, I was told this should bypass the Side stand switch by someone in this thread.
