I imagine a power commander and exhaust would be the first things to get some nice performance and sound. I still have my 2000F4 with brand new k&n air filter, but it prob won't fit in the new bike. Does anyone else recommend any mods for safety and performance? It only had 3k miles on it, but I wonder if it is ok to use a fuel system cleaner since it prob sat a year or two. It runs great, but maybe injectors have some dried stuff, not sure. What do you guys think?

Don't do the injector cleaner, sometimes those cause more harm than good from what I hear. Just run good 91-93 octane gas in there and it'll be good.

Do an oil change, flush out the coolant and add new, change fork oil and maybe look and see if the brake fluid is discolored. Chances are that's ok. I'm sure fluids (except maybe oil) are still from the factory. Best to change that stuff out once a year.

Oh, and check the torque specs of both axles and all fasteners.

id go with suspension tuning and a sprocket swap personally
you will notice a 15/43 conversion more than 10 or so more hp
and a properly set up suspension will let you be faster in the corners with what you already have
the 1000rr takes 2 filters canister style
if you must replace them go with BMC because the general consensus is that K&N suck for the 1000rr
