The seat cowls should go like that but are you gonna use that "soft" plastic ?
If you're not gonna build it back to origin then i should go the hard way and cut the original plastic plus do the glassfibre work(dont know if it's called that over there ?).It'sa lot of work and a bit ingenious but worth it...or let a professional (on "plastics") to doit.You already have the lines/stripes on the seat cowls so it should be easier to get it to match later too....with painting and so.
Like the naked frames too,like Ducati and other twins usually have.[8D]

Maybe extend the "tail" so it goes all the way to the fuel tank and fit's with it on the left and right side...then it will be easier to remake the sidepanels/cowls.Or maybe cut /truncate the tail some in front with "straight" cuts so the panels are easier to cut/fit with it.......difficult to know how to do this.
Anyway as you like...only you get pleased with it !

From the look of the pic I'd say you lined up the angle of the bottom of the tail with the lines in the original front fairings. The top of a tail section should be level with the top of the tank to look right(I mean on the same angle, not necessarily as high/low). Right now when I look at the pic it looks like the bike is bent down in the back. I would lower the front end of the tail(seat end) and raise the back end so as to level it out without making it ridiculously high. The problem with that particular tail is that it is small, sleek, and pointy. The rest of the bike is big, bulky, and round.
I did a tail swap on my '88 but I used a fibreglass race tail modelled after a late 90's GSXR 750 SRAD. It fit the shape of the bike pretty well as they were still rather bubbly at that point in time. I had to mess with it quite a bit as I had the same issue as you, line up one part of the tail with the lines of the bike and another goes out of whack. I eventually settled with the top of the tail being even with the top line of the tank. Never completely finished it though(turbo melted a valve) so I don't have pics.
