what can happen is that when you run low you frag crap through into the carbs.
I would pour some cleaning additive into a tank and take it for a big run - if that doesnt work your looking at a strip and clean

Do as Harry says. The crap that settles in the bottom of your tank probably got sucked into your fuel line with the last of the gas you used before running dry. As to your battery, my experience is no- my bike runs fine on a bad battery- it just won't restart fine if I shut her off. If your battery is going, a good idea is to shut her down on or near an incline. That way you can at least easily bump start her if you need to.
charged my battery...still doing it...sputtering...once its revs are up its good...so im thinking the idle circuit is clogged on #4 maybe others as well..but at least #4...will pull them off and clean them well...checked the fuel tap...its got great flow so its not that...thanks for the responses...will let you know what I find...probably is just clogged with crap.
Try carb cleaner first. It only costs about 2 bucks and the stuff actually works. I've used STP before with good results, others have claimed good results from Sea Foam, I think. It's a lot easier than pulling your carbs.

This is a common problem .... the bottom of the tank is where all the **** is ...
I never ride till I hit reserve unless I have no other choice..
Fill up more often and this wont happen mate ..
I never park my ride at night with a near empty tank..
I try to fill up when I come home before putting her away...
I also run a small inline filter on my old girl to try to avoid this issue....
It runs rear of the tank across the bike just under the frame, under the seat ..its easy to get at

im pretty comfortable with carbs...and these are some really easy carbs to get to and pull...I dont have the airbox in it right now so its a quick 5 mins to pull them...already out and dropped the bowls..have to get the cleaner and will clean them tomorrow..the bowls were full and pretty clean, but I still suspect the idle circuit is clogged...Im surprised there is no filter...will grab one as well. will pull the fuel tap as well and make sure its screen is clean and not broken.
I'd say there's crap in the primary filter on your fuel petcock - the muck is very fine and will clog easily if you ran out of gas......
Best way would be to "reverse flush it" - squirt gas back up into the tank, and see if it clears. That's be my first choice, before stripping the carbs.

I will check again, but when I took the tank off I turned the valve on and sucked through the vacuum tube and it flowed immediately...maybe not enough? will clean it anyway. thanks
Im not tearing the carbs apart if I dont have too...they are off and the bowls are dropped...was just going to spray them out really well and try that before actually tearing them down all the way..pull the jets and spray through the passages.
