while digging it to it, the connector with the 5 wires is quite short and the wires on the female connector are not in the same sots as the male connector. There are 3 yellows, a black and a white wire. Am I correct to believe that I am to splice wires together then match up wires in the connector to the bike?

REMOVE SEAT, DISCONNECT + BATTERY TERMINAL.
REMOVE L/SIDE MIDDLE PANEL AND SEAT GRAB RAIL
REMOVE 2 BOLTS HOLDING TAILPIECE AND MOVE IT BACK AROUND 2-3 INCHES
REG/REC IS ON LEFT SIDE, JUST BEHIND LHS AIR DUCT.
CHECK WIRING FOR BURNT AREAS AND REPLACE IF REQUIRED
REMOVE OLD REG/REC. MAKE SURE OF GOOD EARTH AND PLUG IN NEW ONE.
REVERSE DISASSEMBLY PROCEDURE....
If your in/out wires are different colours, and not the same number, you have the wrong reg/rec.
3 yellows, white, RED, black.89-92 model- I think same for the other years, but not sure. Some replacement reg recs have a spare green earth wire.

Just changed a Rectifier this week on a friend that wasnt charging? there was no wires attached done the same routine as Shadow stated, now its fine Rectifiers look like this
