As far as the paint goes, if you're looking to match the original colorson your '88(or choose others), Colorite is known for high quality paint:

Bondo doesn't like to flex much, so cracks are a possibility. Special plastic undercoat is always worthwhile, it stops the thinners reacting with the plastic.....I did this one in my garage at home...started life yellow and broken...

So a plastics repair kit instead of bondo? I have a couple cracks on my 88 1000F I need to fix as well as trying to find a lower cowling. Mine is damaged around the exhaust pipe on the underside.
As for painting, besides prep work, what is the biggest hassle? I'm planning on repainting mine after the riding season is over, which in the Norhteast US can be as early as October or as late as, well, whenever winter decides to actually show up!

For me, glass fibre is beter than bondo, but if strength and flexibility isn't an issue, then go with whatever you're happy with. If strength is an issue,, glassfibre and patience....
Paint on plastic is never easy, but the hardest bit is getting a good finish. Temperature is vital. I won't spray unless I can get the temp up to around 30C (80F) so you may be stuck with having to use a spraybooth. Lots of thin coats, lots of 1200 grit paper......My biggest hassle is dust....!

Yeah I've been warned about using fans to keep dust off the parts as I paint. here in the Northeast US, sounds like Summer may be my best time to start the painting. Once I get started I'll post pics before and after. *Crosses fingers he doesn't screw it up once he starts*
