1990 cbr1000f engine swap issue/question
Thank you for looking into this for me, I was stumped. I will continue the build and if when I start it up and I missed the nipple<giggle> it will be very apparent. Blocking off was going to be my cure.
I will post some picks when the engine assemble is complete.

I can't see that hurting anything. The cooling is done through the main coolant lines. That nipple (snicker) may be air bleed off for the upper section of the pump.

Don't have time at the moment but here is my research for you thus far. Pictures are from 1990 and then 1994 models.... might help your research further..... A small note... that the connecting pipe is in the BLOCK not the HEAD.

I still don't have an answer for this but here are some additional facts that might help us all to resolve this. 
The missing nipple is proven to be on the cylinder block of CBR1000F series 2 and 3 (1990 - 1997 <depending which country your in>).
The CBR1000F series 1 (1987 - 1988 <depending which country your in>) had a different head, cylinder block and cooling system. This different system had NO NIPPLE ON THE BLOCK.
Photos following are 1988 model....
