Default 1987 1000cc cbr hurricane

I just baught a cbr it runs good had a bad battery I took it in they put in a new one but hooked it up backwards I put it in right and started right up but it isn't charging the superseded the starter solenoid and hooked battery directly into the wiring harness and they superseded the power going to r/r and spliced in power directly from the bAttery I don't know why they did this stuff and haven't been.able to figure out why its not charging the r/r has power to it but has power leaving it to haven't been able to pick up power from alt going to it so I don't know if alt is bad or r/r is bad or wiring is screwing something up anyone got any advice on what they had going on with this wiring and what else should I test and.how do.I test it

That's a hell of a lot of words for one breath...
As Seb suggests let's try to break it down into individual issues and maybe some of the assembled gurus will be able to point you in the appropriate direction.
Aside from that WELCOME ON BOARD
