From what I can tell, the only difference is the EX is CARB certified so that it's legal to use in California. Funny, one of the MSF instructors was talking about how the PC3 was going to be illegal to install in california last year. According to their website that's the only difference. This is straight from their website under the product description for the EX:
"The PCIII EX offers virtually the same tuning functionality as our “race only” Power Commander line, while at the same time complying with the California ARB regulations."

You can not tune anything below 6k(not 100% on the exact lower limit) on a the "EX" pc3ex version(this is where the carb stuff comes in) where you can tune any rpm you want on the PC3

that is wierd especially considering that both have my custom maps are taking a lot of fuel out under 6K.

I actually get better gas mileage and performance after pulling out the "factory fuel requirements".
