As for the exhaust I put a Two Brothers carbon fiber that was listed for a 04-05 CBR1000RR and it bolted right up on my 06 so there doesnt seem to be a difference in poitioning for the mid pipe.

More aggressive cams, higher redline, shorter swing arm, and it's up a tooth in the rear. That's all I know/heard.

Slip on is the same and filters are the same. My Yoshi RS5 and K & N where from my 05' and I just took them of and fitted straight to my new 06'.... my 05' had a 40 teeth rear but 06' came with 42 rear here in Australia.! There quite a big difference in the two bikes though..
