My guess is a shorted out battery. I would bring the battery in and have it tested. Especially if you have a known bad rectifier. If your battery has been seeing ac voltage instead of dc and/or over charging... it can short out internally.
Maybe when you put the cables on... it makes connection and allows the bike to use the battery??? I'm not really sure.. but I would have the battery checked.

Those were my thoughts as well. If there is an other power source on the battery (jumper) and works fine but dead with the jumpers off then that could only mean that the battery is gone.
Maybe testing it with a friends battery should tell you if your battery is fried of not.

funny you say that cause i tested the battery after charging it and it would give me a fully charged 12.9 ish reading. but when i turned the key on (remember there is nothing on with the key on) it started giving funny reading like below 1 volt. i was thinking about going after the ground in the morning. wondering if the jumper is giving it a good solid ground. but i dont know i havent seen this before.

The battery is junk...mine just did the same thing...and was showing 12.5 volts
