Welcome to the forum. For the most part, most bikes are within a inch or so of being the same seat height. You need to go into a dealership and test sit different bikes and see which one seems to be balanced for your 5'4" frame. I know shorter riders that have no problem riding that are shorter. I've actually met a female track rider on a 03 600RR with stock height. Once you get comfortable with the bike and riding, using the lean to one side method when stopping works for most.

You can change the suspension. Lowering links can be bought that will give you 1, 2 and 3 inch drops. The front forks can be dropped without buying anything. This will change the handling characteristics of the bike, but if it's what you have to do... it's better than nothing.

I defintily understand your problem. I myself am vertically challanged (5'4). I ride a 06 600rr. I just always make sure I wear proper foot wear. I usually end up only putting one foot down. It's a little more difficult, but i'm sure you'll be able to handle it once you get the hang of it.

Welcome to the site. I myself am very short. My first bike was and F3 and now i have a 929. I just use the one footed approach when i have to stop. Its really no big deal, just get the bike you want and can afford. You'll learn to work around your hieght issues on the bike.
