Default F3 ignition problems

i have a 98 Cbr 600 and with the coming spring I decided to show my bike a lot of love. Brand new tires, brakes, fairings from dhgate(junk btw), mirrors sprocket and chain, and SPARK PLUGS. Now it's hard to describe but a week or two ago when I started the bike it was a cold night after work, it took a good 5 mins to start up which was very unusual, I got it started and it sounded like it was missing something in the combustion, kinda sounded like a scooter . After a few revs the bike was back to normal. Next day she started fine, I had it in the back of my head she needed her carbs cleaned. And then it happened again during the day, but this time it kept sounding bad and didn't get better., and eventually wouldn't turn at all.I took carbs off the bike, and I actually did a ****ty job keep in mind, I cleaned the floats with carb cleaner and just sprayed it into the holes of the Jets and called it a day. I put the carbs back on(the right side boot isn't 100% snug to the intake.. I'd say 95% on) reassembled everything and tried to start... Same thing, she'd turn but she wouldn't start, with the choke on I could get it started but it sounded real bad, without choke shed bog out.. It became late out and my battery was dying so I called it a night. Next morning I went out with the intention to jumpstart my bike off a dead car and bypass the fuel pump... I flipped the key and she started right up with no jumpstart and no pump bypass.... Shortly after she lost her power and it was back to scooter.. And then it was back to not running without choke, now it's back to not running at all. I went ahead and bought a new fuel pump cuz it's only 36 and also a new air filter cuz it was due. My guess is I'm not getting gas into the combustion chamber, with a full tank of gas I was finding gas in the float bowls, so are the jets clogged up and not spitting gas ? That's what I'm hoping, idk if I screwed up one of the jets or something, I did unscrew one of the jets, the brass screw that goes into a jet, main jet I think.

I'd start with something simple. Are you sure you got all your hoses hooked up correctly? Also, insure you didn't crimp a hose when you remounted the tank.
But you do have to get that boot on all the wall and tight. Your bike won't run right unless it is.

In pretty sure all the hoses were connected properly, I'd did throw the hoses around quite a bit so I could have compromised a hose or crimped it. I figured I'd get it to atleast fire with the boot not in all the way

From the way I read your issue, it sounds like you have an intermittent issue; runs great, runs like total garbage, etc.. That is indicative of a pinched hose, mostly likely fuel.
To the boot, the male portion of the intake, onto which you are placing the boot is contoured. Among other things, this allows for a tight fit when cinching down the clamps. Without that, you are at risk for air leaks. If you get that, you will be chasing your tail troubleshooting weird issues as your fuel/air ratio will be totally wonky.

But the bike was running the same ish before I took the carbs off, what are the odds I'm not getting spark? I got the plugs replaced not the wires. I can't work on the bike until Wednesday so I'm entertaining all ideas

Could be a bad connection somewhere. Have a very close look at the wiring harness and connectors. Spend extrac time around the parts of it that move and arec exposed to the elements.

I took out the ignition coils and spark plug wires. 3.3 ish ohms on my multimeter when touching the terminals the wires connect into, which I think is good. 4.5-5.3 when testing the two ends of each sparkplug wire, which I also think is good. Didn't know how else to test, I couldn't find a good how to. I reinstalled the coils and plugs and tried starting her up, this time letting out 3 massive backfires and then little fart on every other start attempt. Anyone ? Never had her backfire before this

So for my first time ever trying to remove a spark plug, I was able to get some tools to get by. I was only able to get one plug out, after the second one gave me to much of a hassle I gave up on trying to get others. The one that I did get out was sparking, it had a coating of oil on the tip and on the threads. It also smelled a little like gas, cleaned it and I was still getting a nice blue spark. Someone please give me your .02! I'm taking the carbs off tommorow for a thorough cleaning again and just want to see if it's the right direction. PLEASE HELP!!

i am away from my bike for the next few days but if you dont get an answer, Ill ohm out my coils/plug wires when i get back.
the plugs can be a trick to get out but with a couple short extensions they will. it just takes a while to figure out the exact moment for each plug.

I'm deathly scared that I'm having a compression issue.. Maybe I'm just paranoid and fearing the worst... But I smelled a little gas on my plug, I had spark... If I had compression wouldn't I have combustion!?!? Could having the carbs not fully seated cause this problem? The carb side that isn't seated properly is the side I didn't check the plugs.. Also during the time I could almost get the bike to run with the air box off, not sure if this is even bad but where the air enters.. The black thing that moves up and down, they were jiggling around very unorganized like
