I suspect you have your side stand still down, it has a cut out, won't start till stand is retracted.
If not the case then the cut out switch may be faulty.

side stand switch.

or

Does anyone know if there is a switch or sensor in the tranny that talks to the motor that tells it whether of not the bike is in neutral?

is your clutch adjusted properly? On my dirt bike it was still grabbing a little at full clutch and stalled sometimes when shifting at a stop.

If it jerks when it stalls it may be the neutral saftey switch(maybe called something diff.) if no jerking almost sure side stand switch.
