I am not a professional mechanic, but here are some things I would check. It seems to me you have a lot of diagnosing to do unless other folks on here are pretty familiar with this problem on your make/model.
I have found success with starting with the cheapest, easiest fix first and tackling that before moving to the more expensive, difficult fixes. What sucks is that sometimes you learn you should have started with the most expensive, most difficult fix after trying all the cheap/easy fixes. I tried to put my list in what I consider the cheap/easy to expensive/hard order.
Best of luck and please follow up if you find the root of the problem, hope you get her back up and running soon.
Condition of air filter?
Any kinks or pinches in the fuel line or tank breather hose?
Some other clog in the muffler or exhaust system?
Too much oil or corroded oil?
How are the spark plugs?
Loose throttle body or maladjusted throttle body?
How are the injectors?
Do you have an ignition timing problem or is the ECU damaged?
Valves - bad timing or worn?
