Is it ok to remove the Intake Duct Covers?

I crashed a while back and have been riding around with no left and right fairings. Recently, I slapped on some vortex clip ons on. I installed them above the tripple. Anyway, I've got horrible clearance issues between the clip on and the intake covers meaning I'm always pinching my thumb and have trouble making tight turns. Would it be alright to remove the intake covers for more clearance? Is anyone else doing this? If its not a good idea, I'm just going to put some stock clip ons back on.
