I know this is a stupid question but I am new to bikes and bought it used and was wondering if I had a Power Commander. I had read it is a small black box with wiring running to it.

No, thats the regulator/rectifier, part of the charging system. Judging from those pics it doesnt look like you have one.

 

nope... those would be your voltage regulators.
