Default 2004 Honda CBR 600f4i NO SPARK

I recently got an 04 honda cbr 600 f4i and it ran great except for it the battery couldn't keep a charge. So I bought a new battery and it ran for a bit and finally sounded like it was out of juice. I grabbed my multiple and did a test on the r/r and stator and discovered that the r/r wasn't working correctly so I went and replaced it. After replacing it I jumped it from a car (car wasn't running) and it idled for a few minutes and died and wouldnt start up again even after i charged the battery on a trickle down charger. The engine would turn over but no start. So I checked out the spark plugs and there were no spark so I replaced them but I still cant get a spark. Did I fry my ecu from jumping it?

Are none of the plugs producing a spark, or just one of them? Troubleshooting no spark is dependent on if it's just one plug, or all the plugs not producing a spark. Damage to the ECU usually happens when disconnecting it while it's turned on, or plugging in the connector while the key is turned on. Just jumping the bike most likely would not damage it.

I only tested the 4th plug everything else still works. Fuel pump primes, lights works, starter turns over. Is there a specific fuse that could cause this error?

There is a fuse holder right next to the Fuse Box. It's a 20A fuse. It provides power to the coils.

All the fuses were fine.I tested every plug and had no spark in any of them. I took a multimeter to the 9p subharness connector and received no voltage with the ignition switch turned on. So im thinking there must be a short in the wiring between the ecu and ignition coils or the ecu is fried

OK, in the tail section on the right side there are 2 relays. The one towards the front is the Engine Stop Relay. With a meter, put the + lead on the Red/White wire and the - lead on frame ground. You should have battery V. Do you?

I don't think it could be the engine stop relay since the fuel pump still primes

I'm not saying that it is. But the power for the coils is supplied by that wire. You need to know if it has power.
