I don't have any real help to offer, but I'm also not sure if it's a real help situation. Your batery was bad, now it's pretty much dead and in it's dead state it works better than it's bad state. Batteries aren't really something you troubleshoot beyond "It's bad" so who knows why you're getting the results you're having.
I would throw a new battery in, and check voltage at idle, then at 3k and then at 5k. It should show a respectful voltage at idle of 12.8~. Then at 3k it should hit 13.25~ and at 5k peak out at 14v~. If you're getting that, you're getting fine voltage and I wouldn't stress. Post your results if they're squirely, but they should be in that ballpark and be pretty much okay.

Like Jesse said - it's possible the battery has gone so bad that it isn't putting any strain on the system, freeing some extra juice up for the ignition that the weak battery was trying to take in an attempt to recharge.
Buuuuuut - is also possible you have a R/R issue and its not making correct output voltage. Do what Jesse said to make sure you don't cook your new battery.

If you find where it wandered off to, see if my floor jack is hanging out with it, apparently mine wandered off the other day too.

To avoid cooking a new battery, bump start your bike and check all of your voltages across the terminals at that point. You should still get the numbers I posted if your R/R isn't toast.

Oh, and typically a dead R/R either cooks the battery, or undercharges it from my experience. Having had this happen to me in person and experienced this, the bike won't bump start when the R/R goes out. It makes me think your R/R isn't bad.
Your battery is probably just old, and given that these are old bikes, it's not exactly unrealistic
