Default No neutral, no start, NO POWER

So I got my first bike, a 2005 CBR 600RR and she's sitting in the garage. I got a good deal on her from another rider and she started and ran great, with a help of jump start, after sitting in his garage for about 3 month for the end-of-the season.

After I brought her back to my place and had her (jump) started, she ran beautifully. Without the gear, I didn't ride her. I let her sit there running for a while so she could charge her battery a little before I put her back in the garage. After trying the gear, I accidentally stalled her. She was still hooked onto the jumper cable so I ran her again. After a while, she was good enough to start without the cable connected.

So here's where the problem begin:

1. After thinking that she was OK, I undid the jumper cable and turned her off. While she still had power, I tried to start her again as a test, but the battery wasn't strong enough. I tried to jump start again but I accidentally "created the sparkle" by touching the wrong polarity. THAT caused her to lose the power altogether.

2. I noticed that I blew the fuse (by the battery cable - #40) so I replaced it and she was back alive. However, after this incidence, she thinks she's still in gear and won't start.

3. She powers on but the ignition button won't respond, therefore, not starting.

4. She won't go to neutral. No neutral light.

5. Since this happened, the wheels locked up - probably because she thinks she's still in gear. Pulling the clutch down, she's OK and that's how I'm pulling in and out of the garage right now.

-----------------

After asking a few friends, I tried:

to make her go to the first gear-2-3, then back down to 1 to make sure I wasn't in any other gear - then a half click up to neutral without luck. Tried rocking her back and forth, pulling the clutches to start, kick stand up and down, checked the wiring and fuses to make sure there wasn't any more burned up wires or fuse. And YES, I will replace the battery soon.

Any and EVERY tips and info would be so awesome! Thanks in advance!

1 Battery problem
2 Regulator/rectifier problem
3 Fuse or starter solenoid problem.
That's where I'd look.
Good luck

Thanks very much, Shadow!
I finally solved the problem and she's back alive!

I just gotta wait until the bolt kit to arrive so that I can finish installing the fairing kit!
