Default Flappa mod
Is there a flapper mod for the 04 600rr? I know there is one for the 1000 but if there is one for the 600 I can't find it.

NO. The 1000RR uses the flapper to make the bike quieter at idle to pass noise testing. The 600's do not have a flapper.
