I'm 6' 220lbs and I'm on a 05 600RR. Fits me fine. I'm not uncomfortable at all. From what I've seen, I don't feel any difference sitting on the 600RR or the 1000RR. They are the same physical size for the most, just off by fractions of an inch and both have a seat height of 32.3 inches. You just have to pick the cc’s that will carry 200lbs around well… 600 works for me. And the insurance is sooooooooo much cheaper.

At first, yes you are right. But it gets better and now the seat doesn't bother me. I adjusted the spring load and dumpers and its a lot better. It really makes a difference when riding.
