Default Valve Adjustment, Honda manual gets exhaust timing off?

I have done the valves on multiple motors, this being the third. I noticed that when you follow the procedure in the Honda shop manual that the exhaust cam ends up being off a tooth from having the EX mark flush with the head, the intake is right where it should be. I fixed that and noticed that it seems to be running better than it ever has. Is it possible the way the Honda manual suggests has it advanced a tooth on the exhaust? Doing it the way I did it got it flush on both sides like in the diagram, it runs either way, but seems more responsive with it not advanced. Been looking for more insight, the guys at the Honda shop here said they never heard of that one before.
