Take your throttle side perch apart and check for corrosion or dirt/grime. Also, before removing everything, check the perch and see where anything may have gotten inside.
The starter button is a contact switch so if your troubleshooting says the starter is fine then my ultimate guess if you have some sort of build-up in there - clean it out with WD-40 or contact cleaner.

On 2 F3's that I've owned, I found that the Orange Kill switch contacts become corroded. It's actually easy to dissasemble the switch and clean the contacts. There's a fair amount of lubrication that Honda puts in there. After 10 years or so it acts more like an insulator than a lubricant. Not sure if this is your problem, but 2 of the 3 I've owned have needed it to be cleaned.
