Erm, click from exhaust? Never heard one...

What was the outcome of disconnecting the fuel pump?

Since you sprayed starter fluid in the carbs and the clicking stopped and the bike fired up it leads me even more to believe that it's the fuel pump... kinda...

There's no way thats the fuel pump! C'mon guys, seriously..?

Put your hand over the #1 carb and see if you feel air coming back out. I'd also do a compression test to compare #1 cylinder against the others.

I had the same EXACT sound when I purchased my bike, the pump was locked up 1/2 way and it would just click/knock like that.

Dirt is right and I'm wrong on this. If it was the fuel pump it would be clicking a LOT more faster. My initial thoughts from the clicking and no start was fuel pump, but I didn't take into consideration the rhythm of the clicks.

that was my initial thought... was a valve slapping the cylinder. how many miles is on the motor?

While we're waiting on the results of a compression test, fill in a little of the bikes history if you can. Things like mileage, riding history, past maintenance, things like that.
