Default 98 F3 bogging down under load

My 98 F3 with 26k miles reciently cooked its Regulator/Rectifier. I replaced the battery, and the reg/rect.. And now it is bogging down under load @ about 4k rpm. It does not do this in neutral, and didn't start it until I had to limp it home when the reg/rect went out on me.
It does it a little in 1st gear, and very badly in 2nd. I have not had it over 20mph since this problem started in fear of breaking something worse than it already is.
I'm looking for ideas to resolve this issue, and I have not started trouble shooting anything as of yet.
Thanks

This forum moves really slow. Sounds kinda like the problem I'm having. Your going to have to do one thing at a time to eliminate what could be the problem. Carb clean, tune up, check grounds and wires.

Well, it was running rough before, and I have yet to really dig into it. So... The next thing on the list is plugs, and check the coils. I'm homing the when the regulator went out, it didn't cook the computer or the coils. I know that the fuel pump is running strong tho!

Not sure if its same as mine but I had something like this happen. Ran fine if I got on it hard in first but then bogged hard in 2nd and would want to die going higher. My problem was a jet came loose and was in bottom of the bowl. Dunno if that's your case but sounds the same. Also if I used choke to start it would flood. Start right up with no choke.

Still starts fine, have to choke it when it's cold. Revs fine.. Just boggs under load @ mid-range RPMs

Just did some searching since we have similar problems and came up on this thread.

My bike is over at my buddy's house 20 mins away and I haven't had time to check the DAI. Hopefully I can get to it tomorrow as Jack Riddley describe the exact same symptoms.

That was VERY helpful! I'm going to look into that as soon as I get home this evening. I'll let you know what happens.
Thanks

That's awesome. I didn't get to finish my bike yet but I did notice that I don't have the front tubes in the front for the ram air. Going to have to mod mine some how.

I had moved mine to the old turn signal mounts on the inner fairings.. So I new that exposure to air flow wasn't an issue..
I would get those moved around tho.. Seems to be an issue for a few different people with the same issue. I'd look at moving the to in front of the radiator or attatch them to the air intake for the air filter.
