My bike is doing the same thing right now also, I just put a pipe on but I dont think that's what caused it.
What did you replace?
Anyways, it's not for sure yet but I've been told that the petcock vacuum has a diaphram that gets worn out and dumps a ton of fuel into the carbs flooding the engine.
My bike will run, but I have to let it sit for a long time... Try that, I'll let you know if I find out exactly what's wrong.

I changed the voltage regulator, kick stand, tail light section, and stator. I can only think maybe I pinched a fuel line or vacum line. I did lift my gas tank so I have to check that out.
